"We evacuated one person who died after being struck by debris from a building," Maumere Search and Rescue Office chief Faturahman said by phone from Kupang, the capital of East Nusa Tenggara Province.
The unidentified victim was found in the waiting room of Lorens Say Port in Maumere, Sikka District, which was damaged by the earthquake.
"The waiting room has been cleared," Faturahman said.
The two injured victims were taken to a nearby hospital for intensive treatment, he said.

Earlier, Indonesia’s Meteorology, Climatology and Geophysics Agency (BMKG) issued its second tsunami warning after the magnitude 7.7 earthquake struck Mbay village, Nagekeo, at 5:58 a.m. local time.
Kupang Geophysics Station chief Arief Tyastama said the epicenter was at 8.41 degrees south latitude and 121.39 degrees east longitude.
"The quake occurred about 30 Km offshore from Mbay, Nagekeo, at a depth of 15 Km," he said.
As of 7:03 a.m. local time, BMKG’s second tsunami warning covered East Nusa Tenggara, South Sulawesi, West Nusa Tenggara, and Southeast Sulawesi.
In East Nusa Tenggara, areas under the highest alert included northern Manggarai, northern Ngada, northern West Manggarai, northern Ende and northern Sikka. In South Sulawesi, the highest alert covered Selayar, Jeneponto, and Bantaeng, according to BMKG.
BMKG had earlier issued its first tsunami warning after an initial magnitude 7.0 quake, placing northern Ngada under a lower alert, with waves estimated to arrive at 5:01:23 a.m. local time.
