It said a tropical depression over the Pacific Ocean was forecast to become a hurricane Monday and would bring more rain to the region.
Forty-two cities and towns in the region have been placed under a state of emergency.
Heavy rains in Isthmus of Tehuantepec, Oaxaca, have caused three deaths and affected at least 100,000 residents, according to the state government.
The meteorological service said record rains hit regions along the Gulf of Tehuantepec, with as much rainfall in two days as it normally expects to get in a month.
Large parts of Mexico have been hit by torrential rains since the beginning of July as the arrival of this year`s hurricane season coincided with Mexico`s rainy season.
