The visit of Minister Shanmugam was to introduce himself, presidential spokesman Teuku Faizasyah said.
The head of state and his quest were also expected to discuss ASEAN issues including its priority programs and connectivity, he added.
On bilateral relations, Indonesia talked about its economic development acceleration program and invited Singapore to be involved in the Sumatra corridor project.
"Singapore has expressed commitment to using the existing opportunities. Indonesia`s economic progress will affect the region. Both nations are committed to mutual contribution," he said.
He said 12 million tourists not only visited Singapore but also other regions so Indonesia could take benefit from that.
At the meeting which was also attended by Foreign Affairs Minister Mary Natalegawa, the president and his guest discussed the upcoming ASEAN leaders retreat meeting which will among other things deal with legal issues.
