The quake, which struck at 3:26 WIB (West Indonesia Time), was centered 176 kilometers northeast of Melonguane, at a depth of 91 kilometers.
No tsunami warning was issued following the quake.
However, the BMKG has appealed to the local people to stay alert for aftershocks.
"Beware of aftershocks that may occur," the agency stated.
No immediate report was received of any casualty or material damage.
Wednesday's 5.3-magnitude quake was the latest in a series of quakes to have hit the town.
On July 10, 2021, a 6.2-magnitude earthquake also struck Melonguaneg, according to the BMKG.
The quake’s epicenter at sea was located some 112 kilometers southwest of Melonguane, at a depth of 10 kilometers, the agency stated.
