Mahfud garnered five votes, leaving judge Harjono behind with two votes and judge Hamdan Zoelva with one vote. One voter abstained.
Commenting on his re-election, Mahfud said he would carry out his duties to the best of his capability.
"There is nothing special. Of course, everything will run as usual. What we still have to do is to improve it," he said.
Being re-elected to the post, Mahfud said he would always try to make the Constitutional Court independent and be brave in taking crucial decisions.
Mahfud had earlier said the closed-door election was conducted after a plenary session of MK judges failed to elect an MK chief by acclamation.
"Why does the election of MK chief this time appear to be tense?" judge Maria Farida asked when delivering a speech about her hope on the new MK chief.
Maria expressed hope that the new MK chief would receive support not only from judges but also from all personnel.
Meanwhile, judge Akil Mochtar hoped Mahfud would lead the institute to a higher level of performance and he would remain credible and trustworthy to justice seekers.
