The men's team secured gold with a combined time of 1 minute 32.878 seconds, edging host Thailand and finishing ahead of Myanmar, the Philippines and Malaysia in the five-boat final.
Indonesia trailed Thailand in the opening heat, clocking 46.506 seconds against the hosts' 46.304, but rebounded in the second run.
Led by Sahrul Gunawan, the Indonesians posted the fastest second-heat time of 46.374 seconds, narrowly beating Thailand's 46.584 and sealing victory by 0.010 seconds overall.
Thailand took silver in 1:32.888, followed by Myanmar in 1:37.938. The Philippines placed fourth in 1:40.030, with Malaysia fifth in 1:41.157.
In the women's 200-meter small boat final, Indonesia earned silver with a combined time of 1:44.908.
The Indonesian women led after the first heat in 52.303 seconds, ahead of Vietnam's 52.436, but were overtaken in the second run.
Vietnam clocked the fastest second-heat time of 52.094 seconds to claim gold with an aggregate of 1:44.530, while Thailand secured bronze in 1:45.465.
Myanmar finished fourth in 1:47.089, followed by Singapore in 1:50.878 and the Philippines in 1:52.180.
Earlier in the week, Indonesia's rowing team added two gold medals and a silver to the country's SEA Games tally.
At the Royal Thai Navy Rowing and Canoeing Training Center in Chonburi, La Memo won gold in the men's 2,000-meter single sculls in 8 minutes 10.247 seconds.
He beat Thailand's Premanut Wattananusith, who finished in 8:15.827, and the Philippines' Cris Nievarez, who took bronze in 8:22.121.
La Memo said adapting to choppy water conditions proved challenging compared with calmer training waters in Cipule, but credited focus and technique for the win.
"Here, technique comes first, then physical strength," he said.
